In this PhD, we have developed various algorithms which allows secondary and tertiary structure of proteins prediction. Those algorithms, integrated in the second release of the WinMGM software, are a partial automatisation of the HCA (Hydrophobic Cluster Analysis) method and also direct manipulation of protein structures. The HCA method allows secondary structure determination and sequence alignements at low identity levels. Direct handling of protein structures is done by energy minimisation (Monte Carlo and subplex), systematic search and by protein lateral chains optimisation. The originality of those methods is the integration of implicit solvation and use of internal coordinates. We have developed models for the various globular domains of the CFTR (Cystic Fibrosis Tansmembrane conductance Regulator) protein, which is involved in the mucoviscidose disease. Those models cover the first globular domain of 80 residues and the central domain of 500 residues, domain where lies the mutation most frequently involved in the disease. Those models have been realized by homology with the Modeller software, and have been refined with algorithms exposed before. We have also used them to search amphipathic asymetric peptides in databases, peptides first found in viral fusion proteins. We made the hypothesis that those peptides are implied in the destabilisation of hydrophobic/hydrophilic interfaces such as lipids membranes.
