DNA-gebaseerde technieken en in het bijzonder microsatellietanalyse worden tegenwoordig steeds vaker gebruikt voor de identificatie van Theobroma cacao-variëteiten. Een belangrijke voorwaarde voor het gebruik van deze microsatellietanalyse in cacaovariëteiten is de beschikbaarheid van voldoende kwantitatief en kwalitatief DNA. Dit kan een probleem zijn door het hoge gehalte aan polyfenolen die de PCR kan inhiberen.Het onderzoeksluik van deze masterproef is tweeledig. Een eerste luik bestaat uit een evaluatie van DNA-extractie via een CTAB-gebaseerde methode op verschillende onderdelen van cacaobonen, namelijk op de peul, de kern en de volledige boon. Daarna werd ook de invloed van verschillende bewaarmethoden van cacaobladeren op de efficiëntie van de DNA-extractie nagegaan. Alle extracties werden geëvalueerd door de zuiverheid te meten en de amplificeerbaarheid na te gaan. De geïsoleerde DNA-stalen zijn amplificeerbaar ondanks de lage kwantiteit en kwaliteit.Het tweede luik bestaat uit de evaluatie van de microsatelliet(SSR)analyse op 14 Vietnamese cacaovariëteiten. Voor de verdere identificatie en verwantschapsanalyse werden 15 eerder geselecteerde microsatellieten gebruikt. De microsatellieten werden gevisualiseerd via agarosegelelektroforese, polyacrylamidegelelektroforese (PAGE) en capillaire elektroforese. De resolutie van capillaire elektroforese is veel hoger dan van de andere technieken, waardoor deze scheidingsmethode de meeste informatie biedt. De identificatie van de 14 cacaovariëteiten was eveneens mogelijk indien het aantal microsatellieten gereduceerd werd tot zes. Naast DNA uit bladmateriaal kon ook DNA uit cacaobonen gebruikt worden voor microsatellietanalyse.

Andere analysemethoden zijn vloeistofinjectieanalyse en capillaire elektroforese. Verder zijn er ook de biotechnologische methoden.Bij de detectie, dit is het kwantificeren van de afzonderlijke bestanddelen, zijn er eveneens heel wat recente ontwikkelingen. Elementen die daarbij spelen zijn miniaturisering en automatisering. Een trend tegenwoordig is het combineren van twee of meer analysetechnieken.
